Water spots on windows can be a little tricky. Try using something mildly abrasive with a moderate amount of pressure (5-10 pounds). If you have Soft Scrub lying around, try a little of that in an inconspicuous location. You can use a paper towel folded on itself a few times, or an old rag.

The reason that water spots on the windows are so tricky is because using a weak acid (i.e. vinegar) tends to etch the water spots into the glass. Making the problem worse and sometime permanent. While vinegar would probably work with water spots on the painted portions of the car, the water spot remover that I personally use for the windows/glass has more of a "hand cream" consistency, and is slighty abrasive. The bad part is that it is a locally made product, without a broad distribution. However, if you do use a weak acid on your windows, as always, test it on a small inconspicuous portion first. Let us know how it goes.
