If the glass is not etched but spotted with hardened mineral deposits, then thoroughly wet a towel with vinegar and lay it on the window. Let it soak for several minutes. The vinegar should soften and dissolve the minerals. Keep the vinegar off the wax as it will likely remove it.
If the glass is etched you can try 0000 steel wool or DACP with a PC. This will most likely not remove all the etching but might reduce it.
Follow up either process with a glass cleaner and RainX or similar product.
I've had good luck with vinegar, although you should try to avoid getting it on the paint. It is acetic acid and could harm the paint.
Another good approach would be to use a cleaner/polish that is designed for glass cooktops. The brand we have in the house is Weiman Glass Cooktop Cleaner (http://www.weiman.com/cooktop.html), and it does a great job on waterspotted auto glass.
