A few weeks back I discovered some bad scratches on the the rear quarter of my car. ScratchX (1.0) didn't seem to work very well, so I bought some Ultimate Compound. I worked great removing the scratches and after a coat of NXT 2.0. Now I notice in certain lights that area is all swirled up (car is dark blue). It appears almost to have had a non-clear coat safe compound used on it. I applied it using a cotton terry cloth applicator pad rather that foam (if that makes a difference). How do I remove these swirls, and does Ultimate Compound always do this???

Use a cotton/microfiber/foam applicator pad to apply it now. Looks like you have a honda? So that means soft clear coat. Terry Towel + Ultimate Compound = is pretty abrasive especially on soft clear.
Are you sure surface was clean, are you sure terry towel was clean? Reason I am asking you should have hazing but not swirl marks. Maybe they were always there and now you can see them because UC refined the surface? lol- Dmitriy

It is very strong, and with terry even more so.
A soft foam applicator would likely have been a better start. You could try again with one, but also switching to a milder product if possible is nice.2017 Subaru WRX Premium - WR Blue

Like Murr1525 suggested, you will want to try a less aggressive product combination to un-do the light hazing left by the Ultimate Compound. Keep in mind that Ultimate Compound is the most aggressive product in the consumer line, and although it often finishes out great, there will be times when you will want to follow it with something less aggressive.
If you have original ScratchX that actually should work along with a foam applicator. If that isn't strong enough, try SwirlX with a foam applicator.

Like the others said, use a foam applicator now. I in fact just did what you did, ScratchX V1.0 and then when to UC on the same car (Accord). I removed a good chunk of my swirls. My thread is in Detailing 101 if you want to look at it. There aren't pictures of the finish after just ScratchX since it didn't do much of anything.-Kyle
